In SharePoint 2010 I was able to set up the FAST search tool to search selected external sites as well as our intranet. However I have not been able to get this to work in SharePoint 365. Has anyone been able to do this, and if so can you tell me how?

This is called federated search. Federated search is not available in Office365. What you could do is write a web part for your search page and have it show some simple results in list form, from your Office365 sites. It’s not likely the support will exist in the future because Microsoft is trying to get people to leave SharePoint on-premise.
There’s no method to add a crawl source in SharePoint Online. That is likely done to ensure servers are not over-taxed based on a single (within a multi) tenant hogging system resources, accidentally doing a DoS attack, etc…
