I found an interesting issue in SharePoint 2013
If I have an webapplication with two zones
Default Zone: http://intranet Extranet Zone: http://extranet
If I created an alert (immediate, all changes) for a library (e.g. Documents1) under http://extranet I got a confirmation email with correct links(http://extranet), but if I upload a file I get an email with incorrect links (http://intranet).

P.S. In SharePoint 2010 everything works correctly.
