Here’s the thing…
We use Teams for Education, and this question is regarding the associated OneNote Class Notebook.
I have a requirement to hack the notebook so that I can grant access to other accounts to specific student section groups. By following these instructions (https://blog.thenetw.org/2018/06/18/protip-assigning-section-level-permissions-in-onenote/#comment-1666) it works a treat!
However,, it doesn’t last. After running an audit, I have seen that the ‘SharePoint App’ removes these custom permissions a couple of hours after I create them…

Does anyone have any thoughts on how I can make these permissions stick?

We had noted this behaviour within team sites thats created through groups/teams. When we change the contribute permission level to read-only, it reverts back to contribute in few minutes.Â
For your scenario, since the one note is stored within SharePoint site, looks like same behaviour.Â
Probably this might be intentional to maintain the permission levels at Teams/Groups for all members to contribute at every level. So I wonder whether you could achieve this.Â
