I am receiving the below error message when trying to access the permissions on document libraries/ list libraries settings. I can confirm the list has not been deleted.
List does not exist.
The page you selected contains a list that does not exist. It may have been deleted by another user.

I have faced the same issue few days ago I would suggest you to activate publishing feature on site and web using powershell.
