We are in the process of migrating Sharepoint 2010 to SharePoint online, currently we have 1 site collection that spawns multiple levels deep. Example:
MainIntraNet
MainIntraNet->Departments
MainIntraNet->Departments->IT
MainIntraNet->Departments->HR
MainIntraNet->Departments->Operations
MainIntraNet->Departments->Operations->SubDepartment1
MainIntraNet->Departments->Operations->SubDepartment1
MainIntraNet->Policies
and so on…
Going to SharePoint online we have the opportunity to restructure, would I be best off re-creating the current structure (and yes permissions are a mess) or would it be better to split them off more? Create a separate site collection for each Department? Â

Majority of the recent webinars or communication from Microsoft are going towards a flat site structure i.e. Departments/apps are on their own site collection rather than having a deep-layer of sub-sites.
Hub sites is being promoted if you need to create hierarchy or navigational structure.
Honestly, it is more confusing when breaking permission inheritance in my experience especially when you see Limited Access all over the place.Â
