We have about 2000 users and each user has a site collection and they upload documents to their site collection.
So we have 2000 site collections under one web application and it is becoming tedious for maintaining purposes.
We are planning to migrate to SharePoint 2013 from 2010 and looking for new ways to maintain the documents which they have already uploaded.
What are our options going forward? Can we have one site collection with 2000 document libraries, one for each user? And get rid of the 2000 site collections?

The short answer is yes, this should be possible.
However, you should keep in mind the sizes of the document libraries. What is the size of the combined site collections? If 2000 users are uploading documents to 1 site collection, this site collection may grow too large.
Are you using MySites for these site collections? If you are, you might wanna think about moving them to the cloud, where they have unlimited storage, and maintenance in done for you. You would have a hybrid scenario where your general content is available on-premises and the MySites (OneDrive For Business) are stored in Office365. If this is not an option, you could also export all libraries and import them in the same site collection, or spread them out into multiple site collections.
